Most modern BEV’s and PHEV’s now have charging buffers to help battery life and efficacy.

With this in mind, why does the CX-60 manual recommend not habitually charging to 100%

I've been charging to 90% most of the time, which is fine for me in terms of my typical journey distances, but this will obviously limit the EV range by a few miles

Two reasons:

Li-Ion cells require charging voltage to be higher than the nominal output of a cell.
This is necessary, but it also shortens the cell life.
Now, charging from 80% to 100% takes comparable time to charging from 0% to 80%.
Thus, the capacity gain of merely 20% doubles the time the cell is exposed to the overvoltage.
Not catastrophic, but if it can be minimized, it should.

The next reason is that storage of Li-Ion cell has the least effect on its lifetime if the cell is kept charged to roughly 60% and stored in the room temperature.
The deviating charge levels and/or temperatures have some toll on the lifetime of the cell, the larger deviation, the higher toll.

They want to make sure they don't have to replace the batteries in the ten year battery warranty period, so they will reduce your range to ensure their warranty claims stay lower, so opt for less stress on the battery :)

it makes some sense if you're a daily charger and can get away with the reduced range; for me I only charge a couple times a week and therefore always to 100%. I don't give a jot if it reduces the range slightly in a few years time, that's the next owners problem.

I charge mine every night and consume the whole energy. But I've noticed that a few times ( one every 5-6 chargings) the battery stops charging in a range od 49-81%. I get a signal od the aplication that the car fully charged. Also that it is plugged in. The light is constant green on the car, and 2 constant blues on the charger from mazda (230V). Did you have that problem?

No I haven't, but it could be related to this on another forum:
